CAT SIS NETWORK ACTIVATION SIS ID(2012) !!TOP!!
To estimate the proportion of mostly acute genes in the overall (primed, non-primed) and specific (primed, non-primed) transcriptional response, we first extracted over-representation analysis (ORA) gene lists for the acute and the primed modules. For each ORA gene list, we determined the number of genes with a positive correlation to the respective module Eigengene and extracted the proportion of mostly acute (acute>0.7; mostly acute) and mostly primed (primed>0.7; mostly primed) genes in the consensus network. From an overall perspective, the consensus network was more primed than acute (ORA: mostly primed vs mostly acute; p-value 0.0019). Within the consensus network, both modules were equally primed (ORA: mostly primed; 0.043) and acute (ORA: mostly acute; 0.16), indicating that the overall transcriptional reprogramming is quite comparable between both states. For further discrimination, genes that are enriched in KEGG ribosome and IFNa signaling (see above) were extracted from the consensus network, resulting in a mostly primed transcriptional response (P 3d9ccd7d82
